I was going through some of my old UT99 files today and ran across this tutorial on restoring brushes on maps they have been deleted and thought that the map makers in the group might like it.

thanks for sharing this doc, this is an interesting tutorial, anyway I already knew this method.
A couple of years ago my friend Claudio (aka "Mano Santa", the mapper of ISC clan) was able to change the skybox of DM-[NSA]DarkCity(Xtreme), take a look:

Even though there's a clear drawback (the geometry obtained in this way is regenerated as a unique big solid brush), at the moment, this is the only published method to know how recovering deleted brushes.
The fact that a map with deleted brushes can be played correctly by engine makes me think about a simple code flag for brushes inside map data. Unfortunately, as far as I know, .unr data format is not open, was not opened and no one was able to describe it. Maybe some smart guys from UT99.org forum already tried it in the past but no infos have been published to date.
